fitting towbar electrics, immobilizer fault

Fitting a ecs towbar loom to my 2005 b6, put it back together and its thrown multiple codes on the vcds. Immobilizer wont allow the engine to start and it doesnt see the Central Electronics Control Module which we had 2 plugs out of to insert the new loom into. The battery was disconnected during the work.

guessing we've damaged a wire somewhere? Already tried disconnecting the battery terminals and shorting them for 40secs as suggested by Ross-tech. Left it on a charger overnight as the voltage was only 11.6v. vcds can't see the instruments either but think its connected to the cecm fault.
