Changed Fuel and Air filter, now really noisy

As per the heading, i changed the Fuel and Air filters the other day and my engine is noticably noiser and it's had me worried for a couple of days.
Also, every now and them i seem to get a lot of flat spots in acceleration. After my VacuumPump was changed it was so quick, but now i'm not getting the same amount of oomf i used too. I don't know whether this is significant but if i boot it in 3rd to 4rth i get a bit of grey smoke, rather than black like most diesels.
Am i worrying for nowt? i seem to have car hypocondria these days after my vacuum pump failed.
