coolant problems advice please!

hi all, having coolant problems with my 2002 130 awx passat.i have been very neglegent for quite a few months 
one of my rear water pipes was split,and i have been living with a clumsy repair,which has still leaked a bit,until i could find a replacement.
have just been topping up,probably evry 3-4 days, until about two weeks ago i noticed it was coming out of the breather,on bottom of expansion bottle,and realised what a state i had let it get in, it was thick with rust.
i assumed i had jammed up thermostat,so cleaned out system with a hose,and have fitted a new thermostat,and water temp sensor. i bled the system,and have taken it for a good run,temp at 90,but just checked bottom pipes,and they still stone cold?
is it possible to put in stat wrong,or might i still have an air leak?
any advice appreciated,adam
