AVF with a crank from an auto gearbox

Hello, I bought a long block AVF motor from the UK. My plan is to convert my 2004 tdi passat from an auto trans to a 6 speed manual. After it arrived here I notice it’s from an automatic car and apparently will no mate up to a 6 speed manual trans (I’m looking for a good DQS). Will a manual crank from a AWX work in my AVF motor? Are there any other options?
