Low brake pedal after servo/master cylinder replacement

Just had the servo and master cylinder replaced due to water in plenum chamber. Passat 1.9 TDI. Collected car today and the brake pedal was very low, much lower than when it went in. Feels very awkward and you have to lift your foot a few inches and then slide it to the right to move to the accelerator rather than just sliding it across which you could do before. Garage said that it is because the rear brake pads are worn out. Anyone know if this is true or am I being fobbed off. If the pads are worn out and I replace them will the pedal come back up again? Any views would be appreciated.
