Please help

My b8 estate is really frustrating my with water leaks. My vehicle has no sunroof but there's a leak coming through on the drivers side grab handle adove the door, I can only think it's a leak coming in under the roof rail, has anyone fixed this issue. My rear door card is also leaking, I've tried to remove the door panel but it would not come off from the top by the window so I just levered the bottom away and siliconed the speaker and plastic cowling but it's leaking even worse now. I think some of the plastic clips broke so I've ordered new ones but I'm really struggling with this as I hate water leaks. Thank you for any help and advice.
