I usually disconnect the battery if leaving it for more than about a month, but it's been perfectly fine leaving the battery connected for three weeks in an airport car park. Quite likely the VNT mechanism is coked up in the turbo. Really the only way to fix it properly is to remove the turbo and clean it properly . Bad point is that you haven't done diagnostic scan. There are a lot things that can be faulty. Without scan you can change half car to new bits and nothing may change. After a fluctuating temperature gauge needle and less than perfect running, I recently changed the thermostat, CTS and coolant on our 1999 1.9TDI AFN engine B5 Wagon. Ordered a new genuine VW thermostat and a new genuine VW Coolant Temperature Sensor last night so should be winging their way to rural France soon!! Will buy 3 litres of G12+ from the local VW dealer and get this done before winter arrives!

Playing gauge can really be caused by thermostat, which can't hold steady temperature any more. Mine is afn engine as well, but like I said, they are changing sensors in 1998 to 1999.
